I see no problem with your using this system at times to rewrite scores that are troubling you. The system can be a good learning tool. You may also enjoy reading the many older piano scores which use the intervals-up style for the right=hand chords. Ultimately, though, I encourage you to practice with the intervals-down system for the right hand so that you become more and more comfortable with it. For pieces such as hymns, as Tina Davidson mentioned, the intervals-down system is especially useful because it displays the melody so clearly.
